Hybridization protocol 600 ng of Cy3-labeled cRNA (specific activity >6 pmol Cy3/µg cRNA) were fragemnted at 60C for 30 minutes in reaction volume of 25 µl with 1x Agilent Fragmentation Buffer and 2x Agilent blocking agent per manufacturer's protocol
Scan protocol slides were scanned immediately after washing on the Agilent DNA Microarray Scanner (SureScan Microarray Scanner with the product number: G4900DA) using one color scan setting for 8X60k with scan area 61x21.6 mm and 3µm resolution. We used one color channel for Cy3
Description Gene expression in HeLa cells after 48 hours of treatment with FKB
Data processing The scanned images were analyzed with Feature Extraction Software 9.1 (Agilent) using default parameters (protocol GE1-v1_91 and Grid: 012391_D_20060331) to obtain background subtracted and spatially detrended Processed Signal intensities. Features flagged in Feature Extraction as Feature Non-uniform outliers were excluded.
