Treatment protocol In some experiments, mice were injected intravenously with LPS (E. coli O111:B4, Sigma), PGN (tlrl-pgnbs, InvivoGen), imiquimod (tlrl-imq, InvivoGen), β-glucan (prepared as described in Ishibashi et al.47), or PBS at 7–8 weeks of age, and 3–4 weeks after injection, macrophages collected from the injected mice were analyzed (i.e., when the animals were 10–12 weeks of age).
Growth protocol Peritoneal resident macrophages were collected by peritoneal washing, without thioglycollate injection, and were incubated in Macrophage-SFM (Life Tech.) containing 100 U/ml penicillin and 100 µg/ml streptomycin. Before and after overnight incubation, dish surfaces were washed by pipetting with PBS to remove non-adherent cells such as lymphocytes.
Extracted molecule total RNA
Extraction protocol RNAs are prepared using Trizol (Life Tech.) from each of four independent samples of peritoneal resident macrophages. Total RNA (100 ng) was amplified using the WT Expression Kit (Ambion).
Label biotin
Label protocol cDNA is labeled using by WT terminal labeling kit (Affymetrix) according to the manufacturer’s instructions.
 
Hybridization protocol Samples are hybridized to the Mouse Gene 1.0 ST Array (Affymetrix) according to the manufacturer's instructions.
Scan protocol GeneChips were scanned using the Affymetrix GeneChip Scanner 3000 7G according to the manufacturer's instructions..
Description peritoneal macrophages from wild-type administrated with PGN
Data processing The obtained data are analyzed using the Expression Console software (Affymetrix). Normalization was performed using the RMA algorithm.
