Sample GSM1329712 Query DataSets for GSM1329712
Status Public on May 14, 2015
Title MSC-5H-GFP_rep1
Sample type RNA

Source name BM-derived hMSCs_5 oncogenic hits+control (GFP)
Organism Homo sapiens
Characteristics tissue: bone marrow
cell type: Human Mesenchymal Stem Cells (hMSCs)
transduced with: 5 oncogenic hits and control (GFP) lentiviral vector
tissue: MSCs from BM
tumor stage: tumorogenic
Treatment protocol No treatment
Growth protocol All cell cultures were maintained in complete MSC growth medium (DMEM-Advanced, 10% FBS, 1% Pen/Strep and 1% Glutamax).
Extracted molecule total RNA
Extraction protocol Duplicate independent cultures of MSCs (MSC-0H-GFP and MSC-5H-GFP) were collected during the exponential cell growth and stabilized in RNA later (Ambion, Austin, TX) solution until RNA extraction. RNA was isolated using the Agilent Total RNA Isolation Kit (Agilent Technologies, Palo Alto, CA) and its quality (RNA integrity ≥ 9 ) checked in the Agilent 2100 Bioanalyzer.
Label Cy3
Label protocol Total RNA samples were labeled with Cy3 using the Quick-Amp Labeling kit following Manufacturer’s instructions (Agilent Technologies, CA)

Hybridization protocol Duplicated samples were hybridized to Whole human Genome 8x60K Microarray (G4851A) following Manufacturer’s instructions (Agilent Technologies, CA).
Scan protocol Slides were scanned immediately after washing on the Agilent DNA Microarray Scanner (G2505B)
Description MSC5HGFP rep1
Data processing Primary data was examined using GeneSpring 11.0 software (Silicon Genetics, Redwood City, CA). Gene expression in the control and experimental groups was compared using Student's t test and a Benjamini Hochberg multi-testing correction. Only genes satisfying the threshold of P value < 0.05 and a fold change expression> 2 were included and assigned as significant. Analysis of pathways significantly altered was performed using the Ingenuity Pathway software 8.0 (IPA; Ingenuity Systems, Inc., Redwood City, CA).
