base calling and fastq file generation: Standard illumina pipeline tools; alignment: gsnap [--novelsplicing=0 --use-splicing=mm9.splices.iit --format=sam --batch=4] filtered to an alignment quality of 20 or more; wig file: Redundancy was capped at a maximum of 3 identically aligned reads and reads were counted in 100 nt bins along the genome. Counts were normalized to the non redundant library size and bin size such that the final units are reads per kb per million (RPKM).
