Treatment protocol |

MDA-MB-231 cells were cultured in DMEM medium (Gibco) supplemented with 10% FBS and 1% penicillin-streptomycin in a 5% CO2 incubator at 37 °C.

Extraction of total RNA was performed using the RNeasy Mini Kit (Qiagen) following manufacturer’s instructions.

Label the resulting fragmented cDNA using the Affymetrix GeneChip WT Terminal Labeling Kit (#900671) according to the manufacturer’s protocol. DNA is labeled by TdT with the affymetrix proprietary DNA Labeling Reagent that is covalently linked to biotin.

Hybridization protocol |
Prepare hybridization cocktail using the GeneChip Hybridization Wash and Stain Kit (#702232) and hybridize arrays at 45°C for 16 hours in the Affymetrix GeneChip Hybridization Oven 640.

Scan protocol |
Stained arrays were scanned using the GeneChip Scanner 3000 7G.

Data processing |
Data from Affymetix GeneChips were normalized using the Robust Multichip Average (RMA) method with Bioconductor’s affy package.
