Summary We describe a novel indexing protocol that employs the activities of terminal DNA transferase and T4 DNA ligase to add unique cell barcodes to DNase-digested DNA ends. This protocol allows profiling of genome-wide DHSs in over 10,000 single-cells in an individual experiment.
