Medaka fish has increasingly shown its potential as a genetic model system in studies of developmental biology and evolution. So, a high-quality reference with a comprehensive representation of common variants, including single-nucleotide variants, structural variants and functional elements, is needed. The MIKK Pangenome Reference Project aims to create a more sophisticated and complete medaka reference genome with a graph-based representation. Now, we have established a panel of 80 inbred lines derived from a wild population, specifically to allow for robust genotype-to-phenotype investigations. The medaka pangenome reference will contain a more accurate and diverse representation of genomic variation in medaka fish, improve gene association mapping studies across populations and environments, and serve as an important genetic resource for future biomedical research and precision medicine.
