The main evidence that M. clara is a Beta comes from RecA analysis.
Lloyd and Sharp included M. clara in their analysis of RecA genes.

I re-analyzed the evolution of RecA genes (J. Mol. Evol. 41: 1105-1123)
"The RecA protein as a model molecule for molecular systematic
studies of bacteria: comparison of trees of RecAs and 16S rRNAs from the
same species" J. A. Eisen (1995)
and the M. clara RecA clearly groups with other Beta species
(e.g. Bordetella pertussis, Burkholderia cepacia,
Methylophilus methylophilus & Methylobacillus flagellatum).
