Protocols: Samples were harvested at the end of the day, and consisted of pools of at least a hundred whole shoot apical meristems, at least four open flowers, or at least six first leaves. Samples were collected from two or three week old plants of tomato or S. pennellii, respectively. Seeds were directly sown in soil (Levington F2, ICL) and stratified in the dark for one week at 4°C. Plants were grown in a Conviron MTPS chamber (Conviron) at 25/18°C (day/night); with 16/8 hours light cycle, 300 µmol/m2/s light intensity and ~60% humidity. For the heat treatment, plants were subjected to 35°C for 16 hours during a complete day period. Total RNA from shoot apical meristems was extracted with the PicoPure RNA Isolation kit (Life technologies), whereas the Plant-RNAeasy kit (Invitrogen) was used for flowers and leaves. Strand-specific libraries were prepared with 2 µg of RNA using the TruSeq Stranded mRNA Sample Prep Kit (Illumina); following provider’s instructions.
